PUPPY WITH PNEMONIA?!

I have a 9 week old pupy. I got him at 8 weeks and he had just got his booster 3 days prior. I had him for about 3 days and noticed he coughed a lot. People told me he would be okay, but I wanted to bring him to the vet anyways. I made an appointment with the vet a couple days later for the next day but the day I made the appt. the puppy started throwing up, so I changed it to that day. I brought him in and the vet listened to his heart and lungs (after taking his temp which was a little high) - she told me he has a pneumonia(sp?) - she gave him antibiotics that i give him twice a day and made a follow up appt. for 3 days later. I brought him today and his fever is gone and she said he seems like he is improving. The thing is he isnt eating much (maybe 1/2 cup per day) and i know its important for a puppy to eat a LOT. what should I do? Is he going to be okay? THe vet said his lack of appetite and throwing up could be due to his meds. What should I do??
